stereo amps dealing with phase

When running 2 amps, how do you guys deal with phase issues?
I don't mean just flipping the phase on an offending amp. I mean when you have a phase flipping pedal, or combo of pedals, that are in or out of the loop. Or say, a pedal that inverts phase when on or off, feeding only 1 amp. Is the only solution to remember which combos invert, and have to step on a second inverting pedal? Or is there a better solution?
