I also think amps sound better inside the headcase; I thought it was purely psychological on my part, something to do with the satisfaction of it really being complete.......interesting that others say the same thing!!
I didn't have a Dremel here when I did my headcase screws, so I was stuck doing it all from the outside. Otherwise I would have done something like you're saying.

Wonder who's off on their measurments here? I have the chassis centered exactly and yet the outside fonts are riding the faceplate cut-out. I looked at several original 45's (see top pic) and they have plenty of space between the fonts and cab. I measured the cut-out at 16 1/2" wide, I wonder what Marshall's cabs measure? From what I've seen of the original 45's there should be about a 3/8" clearance on each side of the fonts.
