Is their a certain kind of choke that i have to use for a given voltage comming out of my power transformers high voltage secondary? or will it simply affect the filtering?

it will affect filtering and drop a little voltage

More important than voltage - most common chokes on the market will handle the voltages - is the current draw. Not really an issue as Fenders and Marshalls aren't running the OT and plate voltage through the choke, so you only have to worry about the screen draw and the preamp. Where it's important is in a situation like my Selmer TNB50, which runs EVERYTHING through the choke. The choke is damn near as big as the OT as it has to handle a lot of current without dropping the rated Henries too much. Great for brute force filtering and tighter bass, but costly as big chokes cost $$$.
