Hey, gutpile. Assuming that both p/ups are still being controlled by the correct pots (even though the switch is operating backwards, the neck p/up should be being controlled by the pot closest to the bridge), then it sounds like the leads from the switch to the pots need to be reversed, at the switch. There is just the one lead from the jack to the switch, so if the p/ups are wired to the correct pots, then just swapping the 2 connections from the switch down to the pots should do it.
